When I was going through this sidequest, I noticed that there was no complete guide anywhere. Having pieced information together, I will share my experience with this quest to help you all with it. I did the entire thing with only four badges, but I recommend you to have a much stronger team. You will also need most of the HMs (surf, strength, and waterfall at least).

Our journey starts at Cherrygrove cave. At some point you will notice a caved-in passage and the game will remark that you need a certain item for it. You are looking for a pickaxe, which is just lying on the ground in the cave. If you've played Minecraft, it has the same sprite as the ones from that. Once you have it, return to the passage and use the pickaxe on that. doing so will open the forge and free ShockSlayer, who will reward you with a sword if you come back the next day (or if you reset the clock to 11:59 PM and let it roll over). The sword acts like cut, but there is another puzzle we need it for. There is a switch in the northern part of the forge that activates the nearby waterfall. climb it and go left. take the ladder for a new area of the cave to explore. In this area is another waterfall if you go north-west (the one due north is unclimbable. Turn left). After blocking off that one, you see another blocked passage. Trying to use the sword on the rubble does nothing, but ShockSlayer will clear it for you if you do so.

Inside this new area, you see six pillars, the unown tablet and a journal with some info about the area. Ignore the topmost pillar for now. Depending on how many unown letters you have caught, some of the text on the bottom five pillars will be visible if you interact with them. Once you have them all...the text will still be gibberish. Basically, there is a cypher in place. For the sake of brevity, I will just tell you what you need to do.

For starters, you need to go to the Forest of Alph. You can get to this area from Azalea town behind Kurt's house if you interact with the trees. There is some story stuff, but the short of it is that there are three unowns in the area with unique nicknames and colors. You need to catch them (Warning: Do Not Nickname Them, The Puzzle Will Bug Out (in fact, don't nickname any other mons you catch just to be safe) and bring them back to the pillar room with one of them following you as you enter (Pro Tip: the Forest of Alph is probably the quickest way to get back to the pillar room). Interact with it, and then the pillars. One of the them will collapse.

Next, you need to repeat the process, but with mew. To do this, you need to do the suicune quest, as well as the followup quest (you don't actually need to catch suicune, but you will need to catch mew).

The next two pillars are similar, but you are bringing an item instead of a pokemon. For the first one, you need a luster ball. Normally, this item has a 1/8092 chance of appearing at the Forest of Rage when you enter, but for this quest, you get one for free. You will find it on the bridge in the area (Warning: Do Not Leave the Area Until You Have It). Bring it back for another pillar down.

The next item is pokeflute in Seafoam Islands. It is tricky to find, but on one of the bottom floors towards the southeast, there is a small area with no obvious entrances, but you can just jump over the wall. The pokeflute itself is invisible, so the itemfinder can help you. Take it back to the pillars and play it.

For the fifth pillar, there are five alternately colored swinubs throughout the world for you to interact with. They are at Ice Path, Route 24 Cave, Mt. Moon, Rock Tunnel, and back at the Forge. Once you interact with all five, you will also get 25 rare candies. Once you finish that, go back, and the five bottom pillars should be collapsed and you should have access to the sixth pillar.

For the sixth pillar, go back to Ice Path. There you will find ShockSlayer, and will get into an encounter with a high-leveled alternate-colored piloswine with perfect dvs. Catch it and bring it back to the pillar and you will drop down to the next area.

This next part is diabolical. You will see another pillar, but it is a particularly tough tile puzzle this time. Get a load of this, however: it's a red herring. If you complete the puzzle, you will fight a level 100 shiny uncatchable entei that infinitely respawns. Instead, notice that there is text on the back wall. If you run this through the cypher, you get "Wild Xatu Used Haze". What you actually need to do is make the game produce this exact text verbatim in a battle. Some quick research will reveal that xatu only gets haze as an egg move, so how do you get a wild one to do so? That is where the dex tracker comes in. If you defeat the same species enough times in a row, they can spawn with an egg move. For this, I went to the Tin Tower, but the Safari Zone appears to have better odds of spawning xatu (Pro Tips: if you have a ditto use transform, you can see the xatu's moveset. Apparently, pressing select with the dex tracker will also do so. Furthermore, a pokemon with sweet scent can help you find more xatus once you find one). Once you activate the dex tracker, it will probably take a dozen or so xatus to find one with haze, and once it uses it, the text will briefly be replaced by unowns (I caught the xatu afterwards, but I don't know if that was necessary). NOTE: YOU DO NOT HAVE TO FIND A XATU THAT USES HAZE. YOU CAN INSTEAD ENCOUNTER A XATU AND HAVE A POKEMON USE HAZE ON IT. XATU IS EASIEST FOUND IN THE FOREST AREA OF THE SAFARI ZONE AT NIGHT TIME (20% ENCOUNTER RATE)

With that done, the entei puzzle will be replaced with the real tile puzzle, which is just some abstract shapes for the sake of difficulty. With that solved, you will gain access to the gold room. This room holds a pickaxe that functions like rock smash, but the real prize lies beyond the last pillar. For this pillar, you just need to play unown's cry in the pokedex while standing next to the pillar. After some plot, your unown tablet will have the ability to change the nickname, color and dvs of a pokemon in your party to one or more competitive configurations. Do be careful, you only have six uses and I do not know if there is a way to recharge it. With the upgraded tablet in hand, you have now solved the Ruins of Alph Pillars.
